I understand why.
had to do a little editing (Version: 1.3.0, file WP-GPX-Maps.js, line #269):

css("z-index", '<strong>100000</strong>');

You can make value for this z-index in [WP GPX Settings] ??
or as something else to help solve this problem..
eg shift map control in the right direction (customized)
